I've been shooting 42.4 gr of H4350 with a 143 gr ELD-X in my 6.5 CM for a few years now and I was looking at the hodgdon load data just now online and it's showing 40.0 gr as a max load and compressed! What gives? It wasn't that low before.
 
Hornady has 41.5. I'm shooting 42. Your probably fine. I pay more attention to velocities listed. Powder charges can vary with brass.

Nothing gives. Your assuming a level of granular consistency that simply does not exist across the equipment, the load development process, seating depth, case capacity of the brass, and the risk tolerance of the publisher.
 
Could also be that that particular manual (in addition to the case volume differences noted above) used a different lot of powder (very likely) and it has/had a differing burn rate from what you are using. You'd like to think it wouldn't vary much, but I'm told it often does
