Absolutely keep the brass separate.
I had three 6.5SSs at once, and all three had their own brass, even though they were built by the same smith, with the same reamer, and all were identical chambers when measuring fired brass.
Now have two, and they still keep their own brass, one just adopted the brass from the old one now.
